tool activates wrong layer
In this screen shot, you can see that I have the top layer chosen but when I want to make it smaller with shift T, the other layer which I don't have chosen wants to be resized. No matter which layer I choose, it only wants to resize the one layer and not the other layer.

RE: tool activates wrong layer
This could be a Mac bug, it should only re-size the layer underneath if that layer is activated (highlighted) in the layers window.

I was able to switch re sizing with the tool open, to the layer underneath but only after clicking the layer in the layer window.

Something funky might be going on with your selection editor, try "Select > None"

For now I would file a bug report on gnome bugzilla, when you sign up they can email you as soon as they find a fix for it, there may also be a similar bug on there, google "gimp gnome bugzilla".

That is a real can of worms. From the screenshot, the top layer has been resized to larger than the canvas size at some stage (yellow dashed border). A selection has been made, looks like from the white rectangle on the bottom layer (from the selection editor). Then you are applying a resize, which is going to scale the selection. I love the way it is never user screw-up, always Gimp Wink

Try a more considered way.

Kill any selections.
Add some guides for the final size. Enable snap to guides in view the view menu.
Maybe reduce the opacity of the layer, temporarily, so you can see the white rectangle.
Now just scale the layer down to the guides. Restore opacity if required.
