RE: set prefererent folder to save images in
Gimp saves by default in the "working directory", or more accurately, this is the directory the file dialog will open in when you save a new file (files opened from the disk are saved to their original location). This is also the directory used by default when you open files.

The concept of "working directory" is not specific to Gimp, which just happens to handle it correctly. In Windows, to set the "working directory" for an application, right-click the shortcut, choose "Properties", then the "Shortcut" tab, and enter the path to the directory in the "Start in" field. Other operating systems and desktop environments have an equivalent concept and the corresponding setting in shortcuts.

RE: set prefererent folder to save images in
My file dialog has a list of "favorite" directories on the side, but then that's the Unix/KDE one, I'm not sure the windows ones are as nice by default.

Otherwise you can copy the source files to the target folder, and then edit them in place. This would also be less dangerous for them (you won't run the risk to clobber them by mistake).
