Rotate + translate image to match another image

Rotate + translate image to match another image
Is there a way in GIMP (or in any of it's plugins) to do that? I have two images, they are shifted and rotated somehow. I'd like to define manually 2 points on each image and let gimp perform necessary operations so that those two images match. So far I'm doing it manually with layers but it is extremely slow and clumsy. Any tip would be appreciated.

This is exactly what I'm doing, however it requires a lot of image handling and I'd like to speed thinks up a little. If GIMP and any of it's plugin can make it, do you know of any other free software that could do the job?
