Good luck with that... the problems you will be facing:

1) you need the same frame rate in both GIFs, and the same number of frames of course.

2) you have a max of 256 colors in all your frames of the final image. Each GIF is likely to be already using 256 colors, so if you have any different colors between the two, re-indexing will happen and it won't be pretty.

3) The resulting image must not be a CPU hog.

If you are displaying the result on a web page, it's easier to put the GIFs side by side with the proper HTML (you'll only be left with issue 3).
