Can't handle transparency.
I am well aware that several formats cannot handle layers or transparencys. GIMP however seems hell bent to remind me of this EVERY SINGLE TIME I TRY TO SAVE A FILE (and even pops up a second "Oh, these are the current defaults, are they ok?" type dialog on some formats.)

Someone please tell me there is a switch hidden in GIMP that reads something like:

"When I click Save, assume I'm smarter than a plastic fork and know what I'm doing and just save the file in whatever default format has been requested like I told you to and do not attempt to engage me in playing 20 questions."

Yes there is a way you can disable one of the messages, maybe it will hide the message about transparency. To start, Two things to try:

1. Look at this thread to see how to disable the save as confirmation:

2.Before you save the picture.
If you don't need the transparency, to avoid this message, right-click on any of your layers in the layer window & click flatten image
or
Image > Flatten Image

I'm glad it brought some amusement!

I thought relaying what actually happened, which was me screaming at the monitor; "For the love of *bleep*, just save the *bleep* *bleeping* file like I *bleeping* told you to you stupid piece of *bleep*, I mean what the *bleep*, you have *bleeping* got to be *bleeping* kidding me!!! I KNOW it can't handle *bleeping* transparencies!!!!! Just save the *bleeping* file already!!!" might be in bad taste and make the developers feel like complete *bleeps*.

I love GIMP, I really, really do and I don't want to make anyone feel like a complete *bleep*.

Thanks for the links and comments, but as I feared, the short answer is no. You can't click a check box to make GIMP just save in the format requested without it popping up the bonus round trivia question mini-game afterward unless you flatten or tweak the image in some way, shape, or form yourself before trying to save... and even then; depending on the format you try to save in, it still may pop up questions rather than relying on the defined defaults and saving the image quickly, efficiently and most importantly, silently.

Sometimes living in a world designed for the lowest common denominator is very trying. *sigh*

Yes there is one other way I left out to avoid the message, with all your layers intact(unflattened) go to

1. File > Export ...
Type your image name followed by .png
Example MyPicture.png

2. Click "Export"
Check the
[]Save background color
[]Save color values from transparent pixels
-set compression level to 9 for smaller file size.
Click Export one more time to confirm file.

I am going to assume you might be using Linux?
Well even if you use the Windoze flavor, I am certain there could be a solution in there as well.

I use Kubuntu 12.04 and in the System settings is "Shortcuts and Gestures". In there I created a new Group for GIMP, under that grouping I created. New --> Window Action --> Send Keyboard Input.

Do you see where this is going? If GIMP won't do it for you, get your OS to do it for GIMP.

Under trigger tab, I told it when the Export window appears, send ALT+E to that same window. So no nagging dialog about having multiple layers.

In case you have Linux, I exported this file and you can import it assuming anyone can use it;

Additional Information for Windows users:

I asked a friend of mine if anything like this exists in Windows. He said no, but you can download a program call "Auto It" that will create a program for you to run.

He said, something like this should work by running it in the background it will only run as long as the GIMP is running.

Lol yeah the "NoTrayIcon" & "Sleep" functions look suspicious.

But the caveat is that it mentions the "Export" function, so maybe it serves it's purpose, more research is needed on that fix just to be on the safe side XD.
EDIT: I found the Auto-it site, might get back to you on my finds later or Thursday

*UPDATE*(last post for now): Ok, I confirmed that the code is legit and seems safe to use with the script/program, it matches this thread in their forums:
